DNA Copy Number Profiling (arrayCGH)

BMGen offers DNA copy number profiling services on Agilent, Nimblegen and
Affymetrix microarray platforms. To select the most suitable platform in
your project, please contact BMGen Support .
Agilent provides high-resolution CGH arrays containing up to 1 million
probes. Agilent CGH arrays consist of highly sensitive 60-mer
oligonucleotide probes. Genomic DNAs (test and control) are labeled with
Cy3 and Cy5 fluorescent dyes using random priming. The labeled DNAs are
hybridized simultaneously on Agilent oligo arrays. The ratios of red and
green fluorescence intensities are measured using Feature Extraction
software which produces relative copy number ratio between the test and
control samples for each 60-mer oligo. The whole genome spanning arrays
are available in e.g.1 x 244k , 1 x 1M, 2 x 400k and 4 x 180k format.
Custom-made arrays can also be designed using Agilent eArray services.
Nimblegen’s ultra-high density arrays have 2.1 million probes per single
slide. The probe length of Nimblegen CGH arrays is between 50 and 75 bases.
Genomic DNAs (test and control) are labeled with Cy3 and Cy5 fluorescent
dyes using random priming. The labeled DNAs are hybridized simultaneously
on Nimblegen CGH arrays using a Nimblegen Hybridization System. Following
hybridizations, the arrays are washed, dried and scanned using an Agilent
DNA Microarray Scanner. Array CGH data are extracted and analyzed using
NimbleScan and SignalMap software.
Affymetrix Cytogenetics Array has 2.7 million probes per single array. The
technique of Affymetrix platform is based on a hybridization of
biotin-labeled sample on a microarray. Binding targets are detected by
streptavidin-conjugated fluorochromes. The resulting intensity data is
analyzed by Chromosome Analysis Suite Software.
